Yes, you need to implement the register change.
The error occurs because of the standard architecture PCIe Base 1.0a, so no matter what OS you are using.
The XIO2000 is an old device with some known erratas, may I suggest the XIO2001 wich is the improved version of the XIO2000.

Because the compatible pin of XIO2000 and XIO2001 doesn't exist, either it is not easy to regenerate an existing system.
But,If it is a problem of XIO2000, it thinks about the replacement with XIO2001.
