Will there be any impact to swapping the P & N lines when put via the USB Mux? I need to do this to clean up the routing.
I think it should be fine but I just wanted to double check.

I would only swap the polarity of the USB2 traces via the mux. To the actual connector, the polarity would be P to P and N to N.
Would this still cause the same issue?

HD3SS6126 does not correct the signal polarity. If the polarity is swapped on the input then it is swapped on the output.

That's what I expect. I'll handle swapping the polarities back on the other side, I just needed to do it for routing purposes.
I just wanted to know if this would cause any problems via the mux or if this was allowed. I can provide a block diagram if it would be more clear.

A block diagram would help to make sure I am not misunderstanding. Can you provide? from your description I should as if it should be okay if you swap on both sides of the device for USB2.

Here's a simple block diagram.

The connector would get the appropriate positive or negative line. The Mux would get the opposite polarity line due to some routing issues. Hopefully this makes sense. Let me know if you need some more clarification.
