What setting do I need to change if I want to use one port as a charger and the other as a device ( which will be used to interface with a USB 2 device using the same port)?

Feras, Could you please clarify what you mean about one port being device and interfacing with USB2 device. Could maybe share with block diagram?

The phone should communicate with the flash drive without interruption while the charger is removed from the system.

Could you share your pjt settings so I cantake a look? Also, I would recommend taking a look at the Technical Reference Manual to see the different registers and values of the device.
