On the TI retimer the 25MHz reference clock does not actually feed into the high-speed datapath. This clock is merely used as a reference for the digital logic. The TI retimer implements a reference-less CDR architecture i.e. the clock is recovered from input data and then used for retiming. So in conclusion the 25MHz reference clock for retimer does not need to be in any way synchronized to the data.
