If EN is not connected to VCC, but to another power supply, and pull up the output signal (SDA_OUT/SCL_OUT) to the power supply where the EN pin is located, is there any risk in this use? Thanks.

There shouldn't be any issues in the situation you've provided. As long as you provide a high enough bias on EN (as clemens pointed out) then the device should work. If the EN voltage is higher than the Vcc voltage, you may see some slight leakage current but it shouldn't affect the operation/application.
