Is the communication protocol used by the TLK2711 SRIO compatible or is the protocol used specific to the TLK2711’s and they are required to be used as a transceiver pair?

The TLK2711 was not validated for the SRIO protocol, so I'm not sure to what extent they are compatible. The TLK2711 does not use a specific protocol. It just 8b/10b encodes the data. A link could likely be established between a TLK2711 and FPGA. The user also must ensure that sufficient comma characters are present in the data in order to synchronize the data.
