      Trace for upstream port  looks fine, only 2 in or 1db loss at 5Gbps.

   How is USB upstream connector mounted?. Through hole?

Upstream connectors are SMD type.
However, since the connector and TUSB8042AI are located on different sides of the PCB, the circuit pattern is penetrated in the immediate vicinity of the connector using through-hole vias.

Akihiro:

    Suggest to remove ESD device and see any impact.
