I want to clarify my understanding of what you are attempting to do. Please let me know if this is a correct statement. At a high level, you want to transfer the contents on 1 USB flash drive to the other USB flash driver, correct?
If so, for a microprocessor to be able to interface to 2 USB flash drives, that microprocessor will need 2 instances of a USB Host controller. Not 1 USB Host and 1 USB Peripheral controller.

Actually the thumb drives are your USB peripherals.
What you need is a USB host system (many TI MCUs have this on-chip, do you have a target MCU?) that is capable of supporting hubs. You can then connect the hub (like the TUSB2036) to the host port and the two thumb drives to the downstream ports of the hub.
From a SW standpoint, you need to insure that your embedded OS has the capability to support a file system in order to manage the data on the thumb drives.

actually sir, my both,source and destination are thumb drives only. AND i want to transfer data between these two using MCUs. According to you, which embedded OS should be used and how that OS can be used in the MCUs?
As far as MCU / OS recommendations, that would come best from TI's embedded processing community. I suggest you ask the question in either the MCU Forum or the ARM/DSP Forum.
