CSI0 is transmiting the 960 test pattern
CSI1 is transmiting the input video from channel 0-3.

No, the test pattern must be generated on CSI0 and then can be replicated on CSI1.
Means, either you can work with test pattern or with incoming data over RX ports. You can't mix.

as I said, you can't mix between incoming signal and patgen signal. Also, this is something we never tested or validated, nor I have the ability to test.

I diged in further and have good news for you now.
If we choose not to replicate the contents of CSI_TX_PORT0 on CSI_TX_PORT1, the two ports work independently.
Patgen is connected to CSI_TX_PORT0 only and can be brought out on PORT1 through replication. Which means, yes, you should be able to have Patgen on CSI TX Port0, and the Camera (RX Port0) data on CSI TX Port1.
But as I said, we never tested or validated this use case, nor I have the ability to test
