How was the GPIO data transferring from serializer to deserializer, is it Through I2C register / Imager Embedded data Forward channel / or some other way ??

Yes, please refer to Section 6.3.6.4 Forward Channel GPIO in the datasheet. This section will describe operation and recommended GPIO timings for each link rate as well.

Yes, this is the intended information. The DS90UB971 datasheet was revised in April of this year hence the differing section number. I recommend referencing the latest datasheet.

Yes, there will be differences in terms of system level design between FPD-Link III and FPD-Link IV devices. In regards to understanding the data transfer from serializer to SoC, FPD-Link III and FPD-Link IV will operate in the same manner.
