I have had to swap the + and - on the super speed TX and RX signals to route cleanly, but I don't see where in the F/W I need to set to tell the chip that they are swapped.
Can you point that out?

Hi Dan,
There is not a firmware that corrects a swap by the USB SuperSpeed Tx polarity. There is only firmware that corrects for the SATA Rx/Tx polarity swap.
It should be OK to swap the USB SuperSpeed polarity without special firmware.

Yes, Automatic Lane Polarity Inversion is included as a part of the USB 3.0 specification.
