How should we deal with unused pin of TCA9539-Q1? What is the reset state of these pin? Can we just left it float?

Unused outputs can be left open; unused inputs must not be left floating. The I/Os are configured as inputs by default, so you should reconfigure them, or connect them to GND or VCC with or without a resistor.
