It is odd that one of the chips actually works.
You have to add a time delay in your ~RESET signal, the TUSB2046 must have a 1ms duration ~RESET signal(aprox). You can achieve this by adding a 1uF capacitor from TUSB2046's ~RESET pin to ground.

I'm glad you have fixed your problem, regarding your question on why the previous design worked: did you change your PCB? did you change your 5-V to 3.3-V regulator?
The 1ms RESET pulse is necessary , something in your previous design should be adding a delay in the RESET terminal.
The TUSB2046B can not work properly without the required reset signal.
