I would like to know if I could us the PCI bus with the XIO2001PNP powered down and then reinitialize with it up. My main concern is if the powered down XIO2001PNP will adversely affect the function of the rest of the PCI bus.

When you say "power down" are you referring to remove all the power from the XIO2001? Because in this scenario you will need to have an external PCI bus master who control the other PCI devices, also you will need power them from an external source, then you will not have communication with the PCIe host.
The XIO2001 supports external arbiter and PME and Beacon from PCI devices when the interface with the PCIe host is in L2.
Can you describe with more detail your application and what you are trying to acomplish powering off the bridge?

Thank you for your prompt reply, I guess a better way of descrbing what is going on is the following
There are two phase of how this board is brough up
Phase 1
The XIO2001PN is powered down or held in reset. During this time another device acts as the PCI master and a certain amount of activity happens on the PCI bus
Phase 2
The XIO2001PN is powered up or brought out of reset. The PCI bus is reinitialized and the device that was previous the master is now a slave.
Our main questions is that, during phase 1, will having the XIO2001PN powered down or in reset prohibit the PCI bus functionality for the rest of the devices?

You can not have the XIO2001 powered off and expect the PCI bus to operate normally. The PCI I/O’s on the XIO2001 are not failsafe and will most likely pull the PCI bus low when the XIO2001 is powered off. So you would need to keep the XIO2001 powered and you would also need to keep it out of reset so the other arbiter can master the bus.
