I am only using 3 of the 4 channels. What should I do with the I/O of the channel I am not using? Should I leave them unconnected? Should I pull them up/down? And what size pull-up/pull-down resistor should I use?

You can leave the RS422 pins floating. The A/B lines have internal pull up and pull down resistors. The Y/Z pins are outputs so they can be left open.
The R pins can be left floating as well since they are output pins.
Pins you should bias are input (D) pins. You can just tie them to GND with a resistor, maybe around 10k.
