Q1. External EEPROM is only optional, the TUSB7320 can work without eeprom, the unused port can be left unconnected, also it can be disabled by software using the PORT2_DIS bit on the USB Control Register at offset E0h.
Q2. If V_AUX is not present in the system, then terminal AUX_DET should be connected to ground.

USB 3.0 allow the SS signals to be swapped, so probably it was done for routing purposes on the EVM, customer may or mat not swat the SS signals.

Q1. Correct, /OVERCUR# terminals are 3.3V I/O, table 11.4
Q2. In general for power filtering, yes, it is better to place a 0.1uF along with a 0.01uF.
