I also needed this IBIS file so thank you for having posted it already!

I do have another question about the UP_REFCK differential inputs. The data manual and thge implementation guide do not specifically answer this question though the implementation guide states the inputs do NOT have 50 Ohm terminators to GND. My question is, are these inputs HCSL? If not, what are they?

Stating that the inputs do NOT have 50 Ohm terminators built in seems to imply they are needed externally (and the drive end probably has them built in anyway). Is it the case the 50 Ohm terminators are needed whether they are built in to the driver or discrete on the board?

the PCI express Spec define the use of terminations on the REFCLK lines on the system side, the Spec does not require to the add-in cards to have terminations, so the answer is yes, the XIO3130 requires terminations on the REFCLK Upstream port but if the driver already implements these termination then you don't have to add more.
