Is it OK to swap the positive and negative pins at the input and at the output when using DS15BR400 as an LVDS buffer/repeater?

Yes, this is okay. If you swap the positive and negative pins at both the input and output, then you maintain the proper polarity and you should be fine with whatever data protocol you are using.
