Maybe your customer is referring to the TUSB73x0, because the TUSB9261 is a bridge between USB3 and SATA and both signals; PCIE_REFCLKP/N belongs to the PCIe interface, which also appear in the mentioned pages (14,15,18 and 19 of the TUSB7320/TUSB7340 EVM User's Guide http://www.ti.com/lit/ug/sllu146b/sllu146b.pdf ).
Now; assuming that You are talking about the PCIE_REFCLKP/N signals, this is not a writing error since those signals are a differential clock and can be swapped.
