Could I use "Polarity Inversion" on layout of XIO2001's PCIe signal (RX, TX, CLK) ?

Yes,

PCIe allows for polarity inversion.
The polarity inversion is automatically handled by the PCIe receiver, so you don't have to swap the polarity on TX pair to match the receiver, if the TX pair is swapped the Receiver will detect that and apply polarity inversion.

Yes, you can also swap the REFCLK
