PCA9306: 200kOhm resister and 100pF capacitor value for EN-pin and VREF2-pin

A 1% would be fine. I would suggest using a X7R or better cap with a 50% voltage derating.

Let me make sure to double check.
Ceramic capacitors would change with applied DC voltage.
So 100pF should be added with after taking into account of the change? In this case, cap value should be more than 100pF.
Or should we add 100pF cap without taking into account the change? In this case, cap value should be just 100pF.

Which is recommended?

Use a 100pF cap that is X7R and that is 10V rated then you will be fine.

Do you mean that we don't have to consider capacitance change with applied DC voltage?
We are trying to use ceramic cap for this that has the characteristic.

It is a good design practice to consider all variables that affect the impedance of that capacitor, such as the temp characteristics , the DC voltage affects, and tolerance of the capacitor.
