I want to used XIO1100 for my product , and the PC's PCI-E interface to my control borad. I used an ARM-M3 core platform, It couldn't support the 125MHz TI-PIPE MAC Interface.
Can I use a 50Mhz clock on the XIO1100's TX and RX clock?

No; the (TI-)PIPE interfaces always uses a 125 MHz clock.
Several Sitara processors have a built-in PCI-Express port, but if you don't need that much processing power, it might be a better idea to use something like a PCIe/UART bridge chip (TI doesn't built them).
