1). Please go to low level page and make sure reg 0x64 is set to 0xFF. Once this is done, please click on Reset CDR button of the GUI.Register 0x60 through 0x64 values of channel B should be the same as the channel A. Additionally make sure reg 0x64 of both channels should be set to 0xFF.
2). Yes channel A & B can work independently and at the different data rates.

If you switch the input cables A->B and B->A, does Channel A still work and Channel B does not?

Hi,
It looks like the TX_DIS pin is pulled high in your picture.
Set this pin to pull low by moving the shorting jumper from J6 to J61. Hopefully this resolves the Channel B issue.
