We are planning to use the PCA9555 with Vcc=3.3v and 5V in the I/O lines. Are we going to have any issues with it?

This device can support 5-V inputs on the "P" ports regardless of the VCC level used, so you should not expect issues when operating at VCC = 3.3 V. You may want to consider the TCA9555 version, though, since it addresses the power-on-reset and interrupt errata items documented in the PCA9555 datasheet (and supports a wider voltage range).
