DS80PCI402 is a 4-lane repeater, but in my case, I've a 2-lane PCIe. So which 2 lanes should I use in group A<3:0> and B<3:0>? Is that group<1:0> as follow?

Any of the DS80PCI402 channels can be used. For optimal performance I recommend using the INB1 - INB2 channels and INA1 - INA2 channels. This gives the most possible isolation between all the high speed signal pairs.
The unused inputs and outputs can be no-connect, internal signal detect logic will keep them muted.
