XIO2001: REFCLK+ and REFCLK- were flipped - is this an issue?

In a customer design, the REFCLK+ and REFCLK- connections were flipped. They have an LSI connected on the PCI side, and there are no issues accessing config/memory space. 

(on the PCIe side, the REFCLK+ of the PCIe device is connected to the REFCLK- of the XIO2001, and the REFCLK- is connected to the XIO2001 REFCLK+)

Is it okay if these are left flip? There was nothing about this in the PCIe standard & documentation...
