Schematic feedback:
Installing pullups on PWRCTL lines enables battery charging modes on those ports. Depending on the device connected the port could draw up to 1.5A. Normal max USB 3.0 power consumption on a port is 900 mA.
EEPROM is not required for normal operation unless desired. Do not install a blank EEPROM for normal operation since the hub will attempt to enter programming mode when it detects it. More information on the EEPROM is available here:

I see no further issues in the schematic. If USB-IF logo is a concern, I would recommend updating to the TUSB8042A device, which is pin for pin. Document on updates in the TUSB804xA family is here:
In normal operation it would be unlikely to see any impact from these changes.
