SN74HC04: 5.5V tolerance

How does the input protection circuitry work for the 'HC04 to be 5.5V tolerant despite any Vcc voltage?

    The inputs to the SN74HC04 are _not_ over-voltage tolerant because they have positive clamp diodes.

    You can add a series resistor (for example, 10kohm) and then run the input voltage beyond Vcc without any problems.

    I see the error in the datasheet's application section that you are referring to -- I will add that to our errata list. It's likely that the application was copied from a similar device that does have over-voltage tolerant inputs.
