Are any microcntrollers with 6 QEI peripherals available?

We have quadrature encoders on the C2000 series of MCUs.  We call them eQEPs, which is why your search didn't come up with anything.

The most we have on a single device, however, is 3.  I would take a look at our implementation to see if it can flex for your scenario with 6 as well.  We also have a configurable logic block on the MCUs I've linked below, it may be possible to construct an additional QEP from that logic as well.
