Hi
After using "SOC_gateEpwmClock" to disable EPWM instance, I am not able to reload the code using 
button in CCS. I mean after reloading the MCU does not boot up And I need to turn the power off/on to be able to reload again.
Should I ungate the epwmclock in GEL file? or Is there anything that I should do in GEL file?

Hello Saman,
Reloading a .out file to a core should not require a boot up, and gating an EPWM clock should not result in an issue like this.
I suspect there may be issue with the code or debug order/flow. Please review the instructions provided here: https://software-dl.ti.com/ccs/esd/documents/users_guide/ccs_debug-main.html#debugging-the-application.
I would recommend always performing a "CPU reset" before loading/reloading a new .out file using the button outlined in red in the image below.
Changes shouldn't be necessary for GEL files. If problem persists, can you provide more details regarding the context and environment setup when the "SOC_gate_EpwmClock" function is causing the failure?
