In the datasheet, it says that the AM243 has "Secure storage support". Where can I find details on what's available? I can't seem to find that in the datasheet nor the TRM.

Flash Subsystem or FSS supports OTFEA i.e. On-the-fly Encryption and Authentication.

Well there is eFuses available in Secure Region called GP_OTP for general purpose use. But the size is very limited i.e. 384 bits.

Yes, the data will always be available in external storage in encrypted format. The encryption can be done via Hardware Accelerators, the flashing has to be done via OSPI controller. But the mem-map reads will be decrypted via OTFE/OTFA i.e. Over the Fly Encryption/Authentication.
