File->new->source file to create a new one.

For an existing file, make sure it has the correct extension and drag it into the project folder in the workspace.

You can also copy the file to project folder.

I think you can do this using "New->Folder->Advanced->Link to alternate location". When I did this (some years ago) I ended up doing it file-by-file (analogous mechanism) but I don't recall why. Even then, I recall some clumsiness (dependencies?) and I haven't done it since. Maybe it's better now.

Eclipse really seems to prefer having files in its Project folder.
