The deviation between the measured time and the actual time is relatively large, is it because the way I obtain the time is wrong, or is my chip using a longer crystal oscillator except the problem?

As Kler mentioned, you should use the CycleCounterP_getCount32() function which will give you the CPU cycle count:
Here is what I got:
Given the fact that the CPU is run at 400Mhz, so the actual time measured for 1ms is 2556*400 = 1,022,400ns. It is fairly close.

Thanks Kier, I've used the CycleCounterP_getCount32() interface instead, but it still doesn't look right.
