I am using the TMS570LS31 HDK. using Halcogen if I am trying to generate PWM, there is a option to generate only 8 PWM's.
As there are more NHET pins...
Is there a way that can make all the N2HEt pins as PWM??

Certianly. You just need to create your own N2HET program.
The HET IDE includes a pallette of examples that you can customize:
You can build your custom program and simulate it in the HET IDE. When you are happy, you can reference your program in HalCoGen like this:
where myhet is the name of your program from HET IDE.
