Is there a possibility to tell HalCoGen that it don't needs to generate the sys_main file? I'd like to place my main function in an other folder, but every time I generate the HalCoGen files, it creates a new sys_main with a new main functino and then I get a build error.

Not exactly.
You'll always get sys_main.c.
But you can add in the user code before main() in sys_main.c:
/* USER CODE BEGIN (2) */
#pragma WEAK (main)
/* USER CODE END */
Or, you can change the project build properties to exclude sys_main.c from the build recipe.
These are two ways to handle it w. CCS. If you are using a different toolchain there may be different variations on the pragma weak but you'll find something equivalent..
