Yes, you can set/clear the registers without using the HALCoGen. I recommend you use the drivers generated by HALCoGen. for example,
set the GIO pin 3, --> gioPort->DSET = (uint32)1U << 3;
set the GIO pin 4, --> gioPort->DSET = (uint32)1U << 4;
clear the GIO pin 3, -->gioPort->DCLR = (uint32)1U << 3;

You can write similar drivers for all the modules. To write the low level drivers, you need to know the modules very well, know all the registers. Can you tell us why you don't want to use the drivers generated through HALCoGen?
