When ADC multiplexing is used we get spikes on the analog input signal.
When ADC multiplexing is not used and we are measuring only one channel the signal is stable.
What can we do to eliminate that spikes?

Please increase the sampling time for each conversion. Also add a minimum capacitor at the ADC inputs. Refer to this application note for information on the minimum capacitance required on the ADC inputs: 
Are all the other inputs being sampled floating or are they driven?
