Is it possible to use XDS110 with TMS320F28069M and MotorWare, because I see that MotorWare projects use TMS320F28069_xds100v2.ccxml file ?

This all depends on what HW you are using. The ccxml file only tells the debugger (e.g. CCS) how to connect to the HW. You have to see what your HW can support to determine the ccxml configuration. The F28069M is an older device. Its LaunchPad includes an embedded XDS100v2, so you would use the XDS100v2 ccxml.

I have been using F28069M and MotorWare for a long time and still want to use them for some time. Now I don't want to start using new things, I mean F280049C and MotorControl SDK. I want to design my own board without using LaunchPad. This means that my new board will have F28069M MCU but will not have XDS100v2 on it. So I want to use XDS110 on F280049C LaunchPad as debug probe to program and run debug session because I see that it's cheap. And I want to use my new board with MotorWare. Is this possible ?
The embedded XDS110 on the F280049C LP will not be able to generate the TRSTn signal you need for the F28069M. There is a post covering this topic here:
