Thank you for your answer. I use Simulink and I believe such problems are more related to you and not Matlab. I use an anti-windup method in PI controller and knowing the frequency it could be helpful to better estimate a frequency dependent coefficient. 

The ADC conversion is triggered every 1st event.

there are many factors that go into determining the frequency of a PI controller. This entirely depends on the code that you have implemented on the device. As long as your controller is very deterministic I think you should be able to add some compensation.

I think you should be able to characterize your system and determine it that way, but looking at a block diagram does not indicate how quickly a PI controller will run.
