The source code should be highly compatible. I do not know of any specific issues, but the memory maps are different, so you will need to update the linker command file. There were a few new features added to F28069, so those of course wouldn't be supported in the old source code.
I do not know of a migration guide. it should be very straight forward though. I would recommend updating to the F2806x header files so you can take advantage of its other features.
