After enabling Flash BSL, the linker CMD file for the application to be flashed should be modified. Is there any way to customize the linker CMD file in CCS 20.5.0 without it being overwritten by the IDE?

Yes. The customer can opt to not let SYSCONFIG generate a Linker File by unclicking the box in the Project Configuration settings in the project's SYSCONFIG file.

A quick reminder that the MSPM0C1104 doesn't have a ROM BSL, but can have a flash_bsl (secondary bsl). Other than that, the changes to the CMD file looks good to me. If you are using the SDK examples for FLASH BSL, there should be a function that does this SCB->VTOR change for you in the startup_mspm0c1104_ticlang.c file.
