I can use the Code Composer to program my MSP430 based design using the EZ430 stick programmer. Is there any standalone programmer software that I can use to program MSP430 processors using the EZ430 stick?

the eZ430 development tool is not a production programmer. I would recommend to have a look at the MSP430 tools page (http://focus.ti.com/mcu/docs/mcuprodtoolsw.tsp?sectionId=95&tabId=1203&familyId=342&toolTypeId=1#GANG) if you're looking for one.
By the way, there is a SW for i.e. the eZ430-RF2500 which is called SmartRF Programmer (pls refer to http://focus.ti.com/docs/toolsw/folders/print/ez430-rf2500.html). Another solution would be using the BSL functionality. But you can only use it if your application is RF capable (HW and SW).

Thank you for your answer. In general we cannot consider the eZ430 as a production programmer because of being low cost or because it uses spy by wire? We have a design where we left the spy by wire pins to program the boards during manufacturing, is that ok?. Could I use the MSP-FET430UIF as production programmer?

In your original post you asked for standalone programmer software and I answered you question.
If you need a programming solution for your production, it all depends on many factors.
Contact the people, who do (wiil do) production for you. Most likely they have programmers, so there might be no problem on your side.
