Yes, you may supply the 5 V and 3.3 volts from a power supply if you remove the 5V and 3.3V jumper that cross the dotted line. Note that the 3.3V regulator from 5 V is *above* the dotted line, so you have to supply a regulated 3.3 V. 5V is not required if you are not supplying it to off-board peripherals.
Assuming that you connect it to the USB connector, yes. The 5 V will be regulated to 3.3 and both the 5 V and the 3.3 V will go to the jumpers. If you connect to the USB port, do NOT remove any jumpers.
