So you want get the pulse frequency, right? I see you miss the interrupt of Timer1_A0_ISR that will serve the timer0 CCI0's capture interrupt. Be careful about the overflow interrupt because your measured frequency is small that will cause many overflow interrupt during one pulse measurement.

what is CCI0's capture ??

Maybe i set is for CCR1 for Timer_A1 interrupt source??
