I am using PSFB to convert 400V to 48V (2kW level), using the EVMPSFB (UCD3138) reference which is designed currently for 400V to 12V (360W).

I think the first step is to review the schematic. Change some components for 48V output and 2kW.  Then you can modify the parameters in Digital Fusion Power Studio.

To get 48V output, R97, R79, R82 need be increased by 4x; 

To get 2kW, output current is 42A. The output current is changed from 30A to 42A. You can adjust current sensing circuit to handle higher current accordingly.

Thank you for the suggestion. I will try to implement the same. Also I wanted to ask that there is an OVP circuit that is designed for protection once the voltage exceeds 15.6V when the output voltage is designed for 12V. Similarly when it is designed for 48V and the required threshold is 56V,  what are the changes suggested? Also wanted to ask if there is any component value change in the controller part (page no. 8).

Yes, you need adjust the scaler as well so that the voltage doesn't exceed the limit.

 Here is your question: I wanted to ask that there is an OVP circuit that is designed for protection...

I mean you can increase R81, so that the voltage on R89 is smaller and doesn't break down D15 within operating voltage.  Or you can replace D15 with higher voltage zener.
