I am working on a design that is going to use two single cells in parallel with just a positive and negative terminal connection. I want to use some kind of protection so I thought about using the BQ29703DSER. In theory, this should work since its observing the voltage in parallel which should be within tolerance or each other unless something bad is happening. Is this true or do I need to configure this some other way?

Yes you are correct. You can use the BQ29703 with these cells in parallel, this is how many others have implemented it in their designs.
