The bq is programming and everything is fine, the voltage shows at the output, but when connected to load the voltage drops to 0.3V. Not able to figure out the reason ?

Are you able to recreate the issue with the EVM (BQ40Z80EVM-020), it sounds like its a hardware issue within the schematic/layout. The source of the big part of the voltage drop seen within a functioning board is from the sensing resistor.

Yes, found out that the zener diode was placed wrongly. Is there a problem if the zener diode is removed ?

Yes, there is a voltage drop across the zener diode or could prevent voltage from going through as well depending on orientation of the component.
