You're correct that ship mode can be exited either by connecting a valid VIN or by pressing the push button for tSHIPWAKE (2s). In contrast, shutdown mode can only be exited by connecting a valid VIN.
Could you please share a register dump of the charger when you're unable to wake it up using the push button? If you're using bqStudio, you can click "Save Registers" or just send a screenshot.
I'd like to confirm that the push button is enabled (EN_PUSH = 1b1). I2C communication is disabled in shutdown mode, so if the device NACKs when this issue occurs, that's likely why.
