Customer is using 2.2uF for the output Co for TPS560403. Will it be a concern?

The capacitor's capacitance varies depending on the specified tolerance and as you mentioned the DC bias.
The recommended values specified in the datasheet do allow for some capacitance degradation.
It is best practice to use the capacitor models and manufacturers listed on page 14 of the datasheet for TPS60403.

Thank you. Since their former design used 2.2uF, do you think it is okay for them to keep it? It will lead to higher output ripples, right?

The recommended capacitance to be used in the design as per the datasheet is 1uF.
Using 2.2uF should work, however we always recommend using the values listed in datasheet.
It should be mentioned that it is the customer's responsibility to verify that the design complies to their requirements.
