Yes, It is connected according to EVM reference, but the LED can't display according to RSOC.

I would double check with the SN74HC164 datasheet and the EVM guide for the connections again, I uploaded your .gg file to a EVM and was able to get 4 LED's to light up, it is not the .gg configuration, it must be hardware.
